I was able to solve my problem now by explicitely configuring the path to the partial in the setup.typoscript .
This is probably the way to go?

No, this does not work out. It has an effect only on the order of the included Css files, i.e., now the aimeos.css is included at the last position and completely overrides my theme.

My point is that if a tree doesn't contain any aimeos shop at all, then no configuration for aimeos should be necessary.
